Automated volume assessment from serial sections

SectionToVolume is designed to facilitate the process of measureing tissue volume from serial sections. It does this by providing several features.

 

Image import

By sorting images from each subject in separate folders they can be imported into the program in a single step.

 

Tissue area measurment

The color of hematoxyin and eosin stained tissue differs from the rest of the image which can be used to automatically count the number of stained pixels in the image. By providing a scale bar or similar the number of pixels can be converted to square mm.

 

Ventricle area measurment

The ventricles have the same color as the area surrounding the section preventing automatic detection based on color. The ventricles are however surrounded by tissue which SectionToVolume uses to automatically detect the ventricles.

 

Volume calculations

Providing the bregma level for each sections allows SectionToVolume to calculate volumes based on the meaured areas. If the same bregma levels are for each subject the only have to be entered once.

 

Data export

The final results can be exported via the clipboard to for example MS Excel or Open Office Calc.
